I’m pretty sure only the regional bahn (RB) runs at that time between cities. I’ve been two both of the cities you mentioned, you’re very lucky! RB is the cheapest way.
Best bet is to just make the most of Salzburg for the evening and hop on the train when it runs. But you’ll be able to get more concise information once you’re get to there so you may find another route/time.
I am curious what the trip to Passau is about. Are you visiting castles or something? In any case, have fun!
