Austria is a smokers friendly country indeed!
My husband and I are smokers too, and one of the reasons we recently moved into here is the fact no-one obsesses here about smoking.
The situation in the Austrian hotels is that most usually the lounge is smoking free, while the breakfast room is not. When the rooms are non-smoking it doesn´t mean you may not smoke in the lounge! There are only a few completely non-smoking hotels, that are usually small-one-family-business kind of places.
Most importantly, smoking is also allowed in all restaurants, with the exception of just a few that are completely non-smoking.

So, welcome to Austria and have a good time!

Salzburg:
Hotel Salzburger Hof: Website says 32 rooms of which 24 are non-smoking rooms - the others should be smokers then
Website:
Hotel Neutor: They say: The majority of our rooms are non-smoking - so there also should be smokers room
Use the contact link on top of the "Salzburg Privat Hotels" page to ask which of those have smokers rooms.

Vienna:
Hotal am Augarten, booking portal says "Smoking rooms upon request"
Hotel de France: Smokin roooms available on request, state when booking
Hotel Prinz Eugen: Smoking rooms on request
Hotel Kavalier, near Schönbrunn Castle: Smoking and non-smoking rooms
Check with Austria Hotels if some of their other hotels also have smoking rooms

Hope it helps.

Most certainly there are more.
