It looks like the OBB EC trains get to Salzburg faster but how about the comfort. Does it really make a difference if I take the IC or the EC train.

The ICE is a complete different train setup – so it is not fully compareable.
You will be traveling with the ICE T system between Vienna and Salzburg. The ICE and IC/EC train systems differ as follows
The IC/EC train is a common fast train with an electric railway engine on top and carriages/railcars following
The ICE/ICE-T is an integrated train system operating at speeeds up to 250 kilometers per hour.
